Fix part of make system problems.
...
- Avoid duplicated installations in strange paths.
- Fix clean installation for scripts
- Assume 'scripts' stuff is documentation (but probably there should be
more granularity in that Makefile).
PLEASE DO install on a clean directory from time to time and check
what's around!!
